We bought our JayFlight last year, but it didn't come with a spare tire. We're going to use part of our tax refund to buy one, but would like some opinions on where would be the best place to store it.
We've seen them mounted on the back or braced to the bumper, but that would seem to make them vulnerable to theft.
Any better suggestions?

The back of the camper is generally where they are kept. Mine is there. I doubt that there is a big market for stolen spare trailer tires so I wouldn't worry about it. I've never lost one in over 20 years.

I carry two spares in my P/Up bed. I had 4 blow outs in the past so I carry a extras. I did not want the extra weight added to my TT. I have a shell on my P/Up bed

I carry mine on a carrier mounted to the rear bumper. Never worried about theft...but you could always incorporate a chain and padlock.

Presently moving the spare from the rear bumper to underneath just ahead of the axles.
Fabricating a dropdown bracket using a pair of 6' 1.5" perforated steel tubes. Gets it out of the way and out of site (temptation). The OEM bracket that Northwood bolted to the rear bumper was wobbly, in the way and 95% rust covered (after only two yrs with indoor storage). Time for an upgrade!

Pick up truck bed. Not because of theft but to make the TT a bit shorter to fit inside the garage.

Some rear bumpers will not support the weight of a bike rack let alone a spare tire.
I would give Jayco (or your dealer) a call since it was an option for your trailer and see what they used (bumper or underframe). it may be easier to buy theirs.
