They used to make a little mount that went over the window glass and then rolled up still sealing the window.
I would bet you could make one out of some cheap sheet metal yourself if you thought about it.
Then you could pull up to the garage, roll the window down, remove the antenna and pull in.

This is the new fender mount for 2004.5+ Dodge full size pick ups. Your other option is using a stake pocket mount that stick out sideways from the truck or the non grounded mount for fibreglass toppers, etc. http://www.walcottcb.com/product_info.php?cPath=293&products_id=1178
Thanks for all the great suggestions, I just ordered this RV Side Mount which I'm going to mount to the side of my fiberglass topper. I also ordered a quick connect and a 3' black firestick, so i can easily remove the mast to get in and out of my garage.

Im up to 3 permanent mounts on my truck and 2 mag mounts too!
I agree I had a Suburban with a permanent mounted antenna in the center of the roof, what a transmission plane! I had a super penetrater antenna, and the radio was tweaked a bit and I could easily get 12-14 miles of clear transmission and reception.
My biggest issue with the new truck is drilling holes in the body, especially up here in New England, salt just loves the opportunity to eat any metal that can . After 20+ years in the auto body field I have certainly seen plenty of decay around any drilled areas on a vehicle's body, no matter how much you protect it! The second biggest issue is my garage door opening is 2" higher that the highest point of my truck and I'm not going to expect my wife to get a step ladder out each and every day to remove a magnetic mount antenna, and at my age I'm not going to remember to remove it before I back in, and the scotch vynal protector is a great idea for the scratches but it's not going to help much when the antenna bounces off the roof a few times!
The mount I ordered should work out just fine, I installed one of these on my buddies MH and he has no issues, great reception and transmission. I plan on installing it on the upper side of the cap, in plain view of the rear view mirror, within reach without any ladder or stool and a 3' firestick and a spring loaded quick disconnect attached. I'm not looking for results like my Suburban as long as I can get 5-7 miles out I'll be happy.
So when it's installed I'll post some pictures and let you know how it performs.
