We leave MI for Yellowstone on Saturday and ask advice on the best route around Chicago area to hook up to I-90 after the toll roads. Any input is greatly appreciated. Thanks!
I drive, She navigates and researches places to go & stuff to do, The kid doesn't care where we go as long as we go, & Abbey the adventure pup refuses to be left behind!

You actually have a couple of choices. The most scenic, but longest is to up through the UP.
I just drove to northern WI from the southern Chicago suburbs over the Memorial day weekend and there is miles of construction all through the tollway system.
Stay on I80 until you get to I35 in Iowa and head north to I90. This will get you out of most of the road construction and tolls in IL. This is probably the easiest and fastest route now with all the construction.
You can take I80 to I39 and go north to I90, but you will have several miles of solid construction, the lanes are narrow and rough, one toll. There is construction on I90/I94 from the WI border north to the I90/I94 split. They are working on bridges.
DO NOT TAKE 294 through Chicago. There is 20+ miles of construction from I80 north. The roads are rough and the lanes are narrow, you will also have 5 or 6 tolls to pay.

Watch out for road conditions in Iowa, as there has been so much flooding due to recent storms. I believe parts of I-35 have been affected, though I-80 seems to be ok. If in doubt, you can go west on I-80 to I-39, and north there; there's a bit of construction (12 miles or so) and I think one toll just before the WI border on I-39/90; otherwise should be ok, I think.

We're leaving Wednesday and will pass through Bad Lands- Mt. Rushmore and Yellowstone also.
Was thinking of taking I-80 through to I-29 (North) to I-90 West. Would like to stay out of the big cities.
Is I-80 a Toll Road West of Chicago??

No, you just pay a toll where 294 & 80 split.

I would swing North west of Chicago as the drive might be cooler?
also more scenic, although Iowa is gorgeous that time of year. 
IIRC some folks have complained about I-29 being rough.
