We had a bad smell when we would arrive camping and it ended up being the water that was sitting in the water filter container. We finally removed the water filter and the holder and no more smell. We always use bottled water for drinking and use the water hookup for showers, we don't mind the impurities for showering. It really was a horrible smell with the water stagnating in the filter holder.
I have a Cougar as well. It is the same as you describe. I noticed it the first time I used it. I think it is the rubber roof. If you walk up to the bedroom slide the smell is really strong above the slide. It has the smell anytime the slides are closed if they are open it has no smell. I installed tank flushers in all three tanks and flush them well so I don't think it is from the tanks.
This also could be a bad vacuum breaker. These are usually located under a sink. To control holding tank odors we have used bleach for years. We found bleach works much better than products made for removing these odors.

As you drive, the air flowing past the outside of the rig causes a negative pressure inside it. This vacuum will draw vapors from your gray tanks if the vent stacks (located under your sink areas) check valves do not function as designed. I would check these first.

We have the trash under the sink and noticed an odor under there. We though it was the trash, but it didn't go away after taking it out. So, the sink valves could be the problem.
I am sure this won't do it, but I took a trip once and had a smell in the trailer when I stopped. I finally traced it tothe oven knob being set to pilot and the pilot was not lit.
I got the cougar's cousin the laredo and it does not have any smells in it after a drive, neither did my other RV's.
I forgot to check your sig, but if the rig is new it just may be glue, caulk, carpet, etc that needs to age.
Might want to check your batteries. They can give off a rotten egg smell when going bad. Smell is from hydrogen sulfide gas being off-gassed from shorted plated. etc.
