Update.
I put about 1200 miles on my truck since the new fuel system was installed. It seems to run much better. Its certainly a lot smoother and quieter.
However, this morning, going down the freeway it smoked out the cars behind me. Thick blue smoke and lots of it.
I'll contact the dealer tomorrow.

Regen are complete? Any re flash's done last week? They pulled your HPFP IIRC and everything looked clean? No injectors were pulled?
Blue smoke as you know is raw fuel. I assume you have checked the coolant and oil creep.
Hope its only a re flash but....

I had an incident with the air cleaner plugging with snow while driving in a storm since it was fixed. I actually suspect it needs a new turbo now.

Again why buy one then? I'm sorry but if I felt that way about any vehicle it would not be in my driveway! Oh wait I do feel that way and yep I feel that way about Ford's. Maybe that is why they no long grace my driveway.

Update. Dealer says the truck is in a long regen and that when its doing that and its cold in the morning, it will smoke blue.
Dodgeboy, I have a Ford because its getting a Cummins. I planned this from the day I got the truck and I'll be carrying through with that plan.
The efforts I've made with the 6.4 thus far are merely to keep it running until I do the swap. Having said that, I am SHOCKED at what it takes to keep a 6.4 running.
This has been a very good lesson for me, because now I will never doubt if I should have done the swap or not.

Wait aren't those guys at Magtech and Madd ex ford software engineers? 
They had those engines maxed out and then some from the factory. Can't let the little red headed step child beat us mentally at Ford. Compare the hot tuned PSD 6.0 to the VT365 in longevity. Navstar got screwed IMO. But what the heck, the 6.0's create jobs here in the USA.
