I am currently attempting to switch a thermostat on a duo therm ac. Model 58915.601. I have figured out that I must use a different analog control board through this forum. This is the thread I have been using. http://www.rv.net/forum/index.cfm/fuseaction/thread/tid/20620892/page/1.cfm
Also I found the following site for reference that he mentioned in the thread
http://bryantrv.com/docs2/docs/operating/bairducted.pdf
On the new control board there is no Run capacitor or comp start. page 17 on the PDF file.
My main question is, are these needed on the new control board? I don't know what the brown wire is for on the fan side of the capacitor. Will it work without the capacitor?

The capacitors are not on the control boards- you already have them in the roof unit. That is a pretty major modification, while a good mod, it really takes someone who knows what they are doing (no offense).

My current control board is mounter on the roof and the capacitors are mounted inside the box which is much larger than the new control box. I guess the best thing would be to remove the old board from the box and put the new board in the old box. Because the capacitors will not fit in the new box. Was hoping someone had done this mod who had to splice the wires in because my unit does not have the plastic connector.

There are two ways to do it- either put the new board in place of the old one (in the roof unit), or come up with an umbilical to go between the roof unit and the new box. It's really cleaner to put the new board in the old box.

I'm thinking that putting the new board in the old box is the best route to go.
