I've never used a travel center or truck stop before for filling my truck with diesel. I usually drive around until I find a station that I can manuever my fifth wheel in and out without too much difficulty. Now that I have the Pilot/Flying J credit card, am I allowed to use the pumps where the big rigs fill up, or do I continue to use the pumps in front of the store. Some don't have good access/exit for longer trailers. Just want to make sure where to go when I need to fill up.

I do not have a diesel, but if I did and I had a Flying J card, I would use the pump with the easiest access.
You are 100% right and some of the RV Islands (Particularly at Pilots) are not the most RV friendly, so I would use the big rig island if it was easier.
What are they going to do? Turn away your business?
I don't think so

Keep in mind though - most pumps at the trucker islands are high flow (60 gpm) and the nozzles may not fit into your truck.
As they say YMMV.

When pulling the Cyclone, I always use the truck fueling pumps. I now have the FlyingJ card but even before, I still did it.

I don't fuel there, but I imagine the truck side has large high flow nozzles. Have fun.

Your method of payment is irrelavent. You can pull to the truck pumps unless they say not to.
I routinely purchase fuel in the truck lanes at Loves, Pilot, T/A, sometimes Flying J and plenty more.

Sometimes the price is different for the truck fueling lanes in some states they add additional road tax there for commercial vehicles. You might be able to get a refund if you're willing to go inside. Not sure how the new card is going to work at those pumps. Great question! Let us know if you find the answer.

Found this on their website:
RV, Auto, and now even Truck Diesel lanes. You can pay at the pump and fuel as much as you want. There are no transaction limits like with a credit card. Swipe your card and fuel. It’s that simple.

I pulled into the truck lanes for my first time today (at a pilot). I had to go inside and have the cashier activate the pump for me and my credit card (for reasons I still don't fully understand). Fortunately the lanes weren't very busy so i wasn't blocking a truck from getting in. Beyond that smooth sailing. I usually try to plan for Flying J's and their RV pumps, but having the truck side of things as an option is nice.
BTW - my chevy filler neck holds the larger nozzles just fine.....I do love how it fills the truck up in like 30 seconds!

I tend to avoid using truck stops whenever possible. Prices are often higher than the "guy across the street" and the traffic is almost ALWAYS a lot higher. It's a trade off for easier access to pumps vs harder to get around all the other traffic. I'll take the pumps that I ONLY have to maneuver around the pumps instead of the people I KNOW what to expect from the pumps.
