I can already hear the groans. Realistically, even better from personal experience, what kind of discount do you think is appropriate for a new leftover 2006 DP? Looking hard right now, and while I have my own ideas, any input would be appreciated.

It depends on what brand RV.
A 2006 is almost (3) three years old.
Looking at close to 40% off MSRP...

Might want to search this subject as there have been reports of 38-40% off. You need to keep it for a long, long time to overcome it being three years old the second it leaves the lot. The good news it will not have a engine with the new emission controls.

It is a brand new 2006 HR Navigator, pretty loaded with options.
I was thinking 40% off as well.

I think 40% off would be ALL the money. What would a used 06 Navigator sell for? Is this worth more than a used one? Maybe, it will still have all of the warranty, but the tires are probably half way through their life. How about bearings and seals?

Despite what the Dealer says it still is a used 3 model year old unit. Sure you'll be the first guy in the bed but a block from the Dealer you'll be driving a 3 model year used unit. 
So with that thought I'd consider high used pricing as obviously this unit has very little wear and tear except for the lot rot.

I bought my 2006 last year and got 36% approx. off list. Had a trade so it's hard to be exact.
Just MAKE SURE that the dealer will stand behind the unit. Anything left on the lot that long has become a "parts coach". Don't rush them on the prep and be very meticulous on the PDI. Be prepared to have many small issues because, often, they replaced your parts with the defective parts of the prior coach. I know it sounds absurd, but take it from me, it happens.
The most glaring example on mine was a set of feathering front tires that no-one could explain. Alignment was good, pressure was fine.......My theory is that they had a problem with the tires of another coach and swapped them out with the "parts coach" tires. There were 3 circut boards on the coach that didn't function quite right. They don't go bad over time.
Bottom line is run EVERYTHING on your PDI and have them change all the fluids. Check under the coach carefully for leaks and don't leave unless they are fixed. I went the "just use it like it is and bring it back to us in a month" route, and got hosed.
The dealer, in a word, STUNK! I was actually told at one point, that since I had "stolen" the coach, they didn't want to spend time repairing it. One the other hand, Forest River stepped up and made everything right. It took 6 months and a trip to the factory, but I'm now very happy with it.

Beware "lot rot"; when units sit they age in a totally different way. I would check EVERYTHING for rust, corrosion, dry rot etc. Make sure the dealer will give you time to discover problems.

Take a look at the NADA for that coach. The day you drive it off the lot that is what it will be worth? You can compare that to what the dealer is asking?

You're seeing some dealers putting their 2008 motorhomes on ebay, that says something. The market stinks for the dealers but is great for the buyer. A new 2006 ( with the inevitable lot-rot) is not worth more than 60% of MSRP. Also you should check the manufactures date. I have a 2006 that was built in Aug. 2005, therefore the unit may be older than you think.
