I am sure there are some good deals on 250Rs out there. I have a 400EX too. I think it is a great all around bike. It just won't keep up with the 450s.
My vote is for the Honda or Suzuki 450. I've owned two Yamaha's and hate the suspension and feel of their bikes. I believe the Yamaha may be a bit faster, but with a couple tweaks, the Honda/Suzuki can be powered up to keep up or pass most anything. The only problem with the Suzuki is that it is wider than the rest, therefore, you may be a bit limited if you ride the mountain trails. If you want a bullet proof bike...the 400EX cannot be beat. Nice ride all around.

Read an article about how they had made over 100 changes between the '07 and '08. Suppossed to be a big difference.

what type of rider are you?
In the dunes I like to move. This quad will be strictly for those times I wanna just go. I will ride with the kids there too, but I just want to be happy climbing and roosting.
what is your height/weight?
I'm 6' 260 I'm a big guy and my 250R worked great for me.
are you going to be strictly sand, or go in the dirt too? This quad will be for the dunes. I have a Arctic Cat for regular stuff.
do you want out of the box performance, or do you plan on modding your ride?
Out the Box.
do you need comfort, or can you sit on a rock all day? Comfort is nice...I for sure don't want a '81 ATC 250R
Yes, I sold my 250R. I regret it all the time.
I might have to try out a Raptor 700. The local dealer has a place to try them out.
Banshee without a doubt. There is a reason why they are called King of the Dunes. I bought a LTZ-400 which is a great bike. Kept up on the flats dead even with my buddies yfz450 until 5th gear when he would start to walk away. Rode his YFZ quite a bit too. After riding it for a little while I gave the z400 to the wife and bought a brand new '06 Banshee I found hiding as a TH prop at a RV & Marine dealer. It is the best dune machine you can get when it comes to just going fast.
But if he's used to the feel of his Honda 250r...that Banshee will be completely foreign to him. They both sit so different and the feel is complete opposite too.
