If you're considering the White Pass and Yukon Route RR, consider a trip all the way to Lake Bennett. A full day but unique, and it includes lunch and a tour of the north end of the Chilcoot Trail, where the 49'ers headed into the interior. Info on the various excursions are available on line. If you're into trains they run a Saturday steam excursion to Lake Bennett. A number of their excursions can get quite crowded depending on how many cruise ships are in so reservations are a must in high season.
Also are you aware that there is a small high speed water taxi between the 2 ports. http://www.hainesskagwayfastferry.com/
While you're in Haines be sure to take the trip out to Chilcat Lake. Good bear watching along the road when salmon are running and the salmon weir is an interesting place to visit.
