Maybe the mass air flow sensor needs cleaned or a dirty air filter. The mass flow air sensor is very delicate and can't be touched, to clean it spray it with CRC mass air flow sensor cleaner.

Fuel filter changes are very important on diesels. It can effect many things from starting, power, and fuel mileage. I haven't had any problem with weird smells for the trucks exhaust. But would like to caution you about the fuel additives, make sure you are using an additive that contains NO ALCOHOL. If you look in your owners manual it will tell you what to look for in an additive.
