I found these racks that basically you put the front tire into and an arm locks over them and locks the tire in. They are only about 12 inches wide and 2 feet tall. Their meant to be mounted to wood or concrete. I like the PVC rack that I saw posted on here but I have a quad cab dodge and the bed is too short with my toolbox for it.
I'm considering mounting the racks I found on top of the tool box so the front wheel of the bikes ride on top of the tool box and the reat tire in the bed. I'd then run a strap over the neck of the bike to hold the rear tires from flying out of the truck if something were to happen. This should leave me room in the truck bed for stuff. It will only be a pain if I need to get into the toolbox on the road.
Not sure if it's gonna work, so I guess I'll know tomorrow night.

just in case, here are pictures of the one I built and use... Got the idea from a buddy of mine.




I added an enhancement this year, sorry I don't have a photo . It is a board that goes in the back of the bed an the bikes site on it, to allow me to slide stuff under the bikes...

Here is a picture of our bike rack. We have a short bed F-150 supercrew cab & still fit 4 full sized bikes (we don't have a tool box) but you still might be able to fabricate something like it to fit your needs. We swing the rear tires off to the side & have plenty of storage inbetween for a cooler & odd & ends. The PVC rack is much lighter then one of wood. We remove the rack from the truck and use it at our site for easy stow of the bikes.

Here is mine. As you can see, I also have a short bed and a tool box. I mounted the bike rack on a piece of 3/4" ply that sits on the bedrails. This allows me access to the tool box and use the bed for storage.

The only problem I see with your set up is that you cannot open the tailgate with the bikes loaded. I an Staysassy's husband. You could easily fix yor issue of not being able to open the gate with a simple 2X8 across the bed rails directly in front of the tailgate. This will allow up to access your truck bed with the bikes loaded and your tool box. The is a nice looking setup, but it does look heavy and cumbersome.

Please take a look at my bike rack I built after I nearly lost the TT bumper. It is designed to sit over top of my truck topper (I have a two piece topper) which lets me still open one half of the topper.
I designed mine for two bikes but it could be expanded to carry more.

You are correct the tailgate can not be used with the bikes. I have to make sure all of the big stuff is loaded before the bikes. I really wanted access to the tool box. The next mod will be something in the back so the tailgate can work with the bikes loaded. Just need to find time.
It is somewhat heavy and cumbersome. The 3/4 ply and the 2x4 framing may have been overkill. I am still able to get it on and off the truck by my self. DW and DD have helped when they are not doing something else. I become impatient while waiting for them and just go it myself.
