I noticed that the roof caulking is starting to peel in some areas on my PUP's roof. The PUP is a 2005 and I wanted to know if it is normal for that to be happening so soon ? What would be the proper procedure to remove and install new caulking ? Is there a special roof caulking for PUPS ?

3 years seems a little premature for caulk failure unless they used inferior stuff.

I use a heat gun and plastic putty knife to remove old caulk. As far as new stuff, use a compatible caulk for your roof material. If you have a TPO or rubber roof it should say it's compatible on the tube.

The self leveling type is best on horizontal surfaces

Yes it's normal. As far as caulking, stick to what your camper roof is recommended to use by the manufacturer. Here's my post on the subject. Mine needed new caulk after 2 seasons of camping.

Have a good one.

Yes it is common for factory caulk to fail. But I don't recommend using what the factory uses and recommends. That's what failed.
We've actually stopped using caulk and went to using Eternabond tape to replace it on all but the most severe compound curved surfaces where we couldn't keep the tape from wrinkling. We have units using Eternabond going on 15 years without a leak.
