Darryl,

Do a search on "To Coat or Not to Coat, That is the Question"

There was some discussion on this issue.

Our 99 MH went the same way but we did not worry about it. Do not use anything other then mild soap, stay away from anything derived from petroleum.

My feeling on this is that it's a roof...as long as it doesn't leak I don't worry too much about what color it is.
I can't see it anyway and neither can most anyone else.

I'm new at this but I would think that black spots would attract heat and that would not be good. As long as the rubber is good then I would look into coating it.

I agree. Most manufacturers recommned a mild soap scrubbing and that is all.

Time to paint it with two coats of Dico rubber roof paint. It's about $65 a gallon and goes on with roller and 3 inch brush. Wash good first and then after it's dry paint on one coat, waite about two hours, and do second coat. Follow directions on container. Works great! If you have any mold use dish detergent and two cups of Clorox in a bucket for the wash. Rinse until all soap is gone. You might want to take your max air vents off as you can paint right over any caulked areas as it seals the cracks in caulk too. Did my 1997 Tropical and it can out great. Only took two gallons to do my 36 ft class A.

I used Liquid Roof on my 98 Southwind when the same thing as you described appeared on it. One coat on, easy to use, white in color, attaches itself to the surface, and dries to a hard shell. Still looked and performed well when I traded it in two years after I applied it. Really did the job.

Could be Mold or Mildew. A small test spot with a little bit of Clorox diluted with water, in spray bottle, will tell you in a minute if it is. Just spray it on, let it sit for a while, scrub with a soft brush and wipe with a wet cloth or rinse with water. If it is mold, it will clean right off. Worth a try.
