I tow our Edge with kayaks and or a kayak/bike combo on our roof with thule racks and haven't had any problems. I also use a hitch mounted rack for additional bikes.
I am currently setting up my utility trailer as a kayak carrier. I made a rack out of 2x4s which bolts to my side kit. It can hold up to 4 kayaks. I have yet to try it out, but hope to use it when we want to go somewhere that won't require the use of a toad.
This set-up will be much more susceptible to any wind issues caused by the motorhome due to the light weight of the utility trailer.
When I have a go at it I'll report back with the results.
By the way I have never used bow and stern tie downs in all my years and thousands of miles of carrying kayaks, I realize they probably are a good idea though.

We've got about 30K miles towing with 2 kayaks on the roof of our CRV. Of course we use Thule Racks and have never had a problem. Go with Thule Hull-a-ports or an equivalent, ours are about 13 years old and never a problem.

We did about 10K miles last year towing a Honda Pilot, using the Honda rails, Yakama cross bars and homemade longitudinal supports (made out of PVC pipe). Two 12 ft sit-on-top kayaks are held down with two individual straps on each yak, and the straps are attached to the Yakama cross bars. Two straps on each yak is in consideration that if one should loosen, the second serves as a back-up. Also, the longitudinal supports have plugs which go up into a couple scupper holes to help prevent any shift rearward. Probably have done another 20K with the same set-up behind our previous moho. No problems in all those miles.

Have any of you been specifically doing what I wanted to do on the same vehicle that Yakima shot down?
This was going to be my set up....vehicle is '07 4 dr wrangler, I already have the rain gutter towers and round tube rails. I was going to buy yakima's "Hullraiser Areo" or "Bowdown", both specifically made to carry kayaks on their side. We have two 16 ft double (2 seat) kayaks (4 person family) which is what I wanted to carry understanding that there may only be enough room on the roof for one of these kayaks because they are quite large.
Anybody carrying double (2 seat)kayaks on top of a 4 dr wrangler?

I'm going to say that this should all depend on how far the kayak/canoe/whatever extends to/beyond the front of the towed vehicle.
When the RV is moving down the road, a vaccuum is created behind it, pulling the air that passes over and below it toward the center of the back of the RV where the 'void' is. Once it gets there, it just circulates around because of the other air that follows it, creating the cyclone effect. You can see it often in winter with pickup trucks. So, if the tip of the canoe/kayak breaches into this area, you could have an issue. However, I doubt that there are any that reach that far forward, since I assume it would have to be pretty far beyond the front of the toad.
