On my new to me 96 Monaco Executive I am going to remove the In-Motion satellite dish.
What is the best or most professional way to patch the holes in the roof after removal?

take a piece of thin sheet metal and seako flex it over the area where the dish mount holes were.fill holes with seako flex first

Yes, the bolt holes.
I have a professional grade body filler called Z-Grip. It's not for fiberglass per say, but for automotive metal.
It seems like this would be a good solution. Is it still okay to use this on a fiberglass roof?

I would use fiberglass resin and a small amount of cloth. The trouble with some automotive fillers is that they may not expand and contract the same as the fiberglass, which may cause a leak, if they separate. Small fiberglass repair kits are available at most auto stores.

These aren’t gaping holes are they? Why not just clean and put an Eternabond patch on them? Done right it will absolutely never come off and last forever.

I've used Bondo on fiberglass and it has a different rate of expansion and contraction i.e. it cracks at the edge. Try a fiberglass based Bondo or a Fiberglass repair kit.

I did the same thing that you are doing. I used Eternabond to cover the holes. Just clean the area and apply the tape. It's quick and easy and will last longer than you will own that motorhome. It is not noticeable, cleans easily and won't leak.
