have a 2009 F150. Needs brake controller- I removed the little storage area and found the harness. I have heard mixed reviews on the Ford one that fits into that area- If i go with something else (Prodigy-etc) Will it come with correct adapter harness? Looking for any recommendations

The adapter harness comes with the truck, originally, but I'd bet they're readily available and cheap.
You'll get many recommendations on the best controller. I'm not familiar with any one controller enough to have an opinion, but have installed/used idk how many and none are complicated and even the basic ones get the job done. Can't go wrong with the big name recommendations you'll get and ease of setup is an advantage...once.

IMO having a "built in" brake controller is advantageous. Easy to reach...out of the way. I have never heard a Ford owner complain about Ford controllers.

Take a look at etrailer.com. They have the model/year specific adapter cords for plug and play. I used to use a P3 in a 2010 F150. Took about 10 minutes to install.

Last one I bought, Prodigy 3, came with a bare wire ended to plug cable. I bought the Ford to Prodigy adapter on EBay for $10-12.
Did you search the truck? My 1998 Expedition & 2008 Explorer with tow packages both came with a Ford plug to bare wires cable for a trailer brake controller. Then you just have to mate the wires.

What's the problem with Ford controller? I already had a P3 and used that on my F150. With the F350, I made sure it came with with the truck and sold the P3

He has an '09 truck. I doubt it came with an integrated controller. A built in one is better, as far as looks and not taking up space under the dash, but that is based on having a good one. I purchased my second Tundra (a 2017)partly because they finally went with an integrated BC. It was a real piece, a timed controller that was almost impossible to dial in. I replaced it with my old P2 and it is great. I also found an adapter that allowed me to install the P2 in the dash where the OEM controller went.
My suggestion: Get a Prodigy and search for an adapter so it will be a plug and play situation. I had no problem doing this myself and I am a regular sort of guy when it comes to fixing things.

Does anyone realistically think Ford still stocks the "built-in" controller for a 13-year-old truck?
Putting 10-ply tires on half ton trucks since aught-four.
