If that were the case, how could I time it to 4 BTDC, then watch as the ECU correctly advanced it to 16 BTDC?

You can get it to show timing correct, but the valves, crank and timing are not synchronized.
Nee to get timing mark for number 1 cylinder on mark, cylinder one in top of operation, pull distributor cap it should be pointing just before number one spark plug.

Looked at my rig this morning.
Number one plug wire is at 11:00 looking down on distributor.
It does not cross the cap.
My distributor connector is close to being at 9:00.
Did you transfer the plug wires one at a time or did you remove them all?

I moved them one at a time. Number one shouldn't be crossing the cap... Number one for me is the first post that is above the dizzy connectors on the left. I switched to a full ACDelco stack for the dizzy yesterday and we got it running poorly by timing it the old school way off of the TDC of cylinder 1. I needed to be able to turn the dizzy more to the right but the cap binds up against the intake and you can't. I'm going to try again and set the dizzy back one tooth and see what happens.

I would suggest backing up a little.
Manually rotate engine to get number 1 cylinder to TDC. Do not crank engine with starter. Use a socket and breaker bar to rotate engine. Use something like a straw not a socket extension.
Make sure the timing mark is on the timing mark. Use a mirror to view mark
Pull distributor cap off, verify rotor is pointing to number 1 plug wire location.

I realized this morning my timing gun's inductive clamp wasn't closing fully which would explain why I can't see spark on individual wires when testing. Fixing that particular issue should make timing much easier.
